From a technical point of view a OS running in a VM can break out of the sandbox and send a message to an external address. I'm guessing the virtual Doctor found a exploit in the Monk's hypervisor and used that exploit.

In the early series, I was generally willing to believe the Doctor had done something really complex and clever that he just wasn't explaining, especially because he usually did some tinkering with spare parts and wires as well as using the screwdriver. It's been a bit harder to justify like that since Tennant left, but this is one case where I'm willing to assume he did some kind of in-depth study of the code while waiting for the aliens to show up, and managed to hack together a way to send the data out. The "sending an email" bit would just be a very simplified way to put it.
It's a rubbish simulation anyway, they couldn't even be bothered to use each individual NPC's ID or coordinates as a seed for random number simulation.
It's a shame because I really liked the episode premise, and the numbers thing plus the "What could terrify both scientists and religious leaders" thing are what tipped me off to what was happening. It was better than the next episode, at least.

Human tech, just way in the future. In particular, robots that used Machine LearningTM to find that the way to maximize human joy is to kill anyone with negative emotions.
Furthermore, the only thing they used to determine human emotions was facial expressions, so you could just fake a smile.
The doctor then proceeded to basically wipe the ML model, whatever it's called, from the robots, which, when you think about it, should result in the same thing happening all over again in time.
Didn't he also change it so they didn't want to make humans happy?

Yeah, he made it so they didn't have the goal anymore, so they wound up as still ML robots, but they weren't stuck with a goal that could go wrong. Instead they just existed in and of themselves(or self, I guess. I think it was a hive-mind). That way they don't know who the humans are at first and have to build a new, natural relationship with them.

That could work but I was thinking along the lines of removing "supplementary architecture" if you have an x86_64 system then removing all 32-bit packages would technically be removing an architecture.

The doctor who one makes perfect sense to me...he deleted the command structure, kept the base programming but deleted the extra utilities..... resetting it.
I always feel like for brit tv (for special effects especially, but often the writing) that they just specifically want to fool the lower 50% of the audience.
so yeah, watching dr. who is like an intelligence test.
