If I remember correctly, something similar has been done in Diversity 2 with 2 differend bows, one for each portal, and it worked like a charm. I can't remember if they used banners, though.

Use a regular bow for the blue portal gun and an enchanted bow for the orange portal gun. This way you can get different textures for the models and not have to rely on the name of the bow.

Also, I'm not sure what you mean by "rely on the name." If you mean the commands, none of them refer to either bow's name. If you mean the user, then yes it would be nifty to have cool item models be the difference between bows.

I think he means that you would be able to tell which bow shoots which portal from looking at the hotbar ( Orange is enchanted, blue isn't), instead of having to check what the bow is named (scrolling or hovering over the bow so that the name pops up).
Bingo. This is it exactly. Plus you can also monitor inventory slots on a player so if you're worried about running out of arrows, just add more arrows to the player inventory.

It's a half-built GLaDOS chamber and a couple levels used to test the command block stuff. I would love to make it a full map, but my building skills are sub-par at best.
I could sworn Portal actually created game geometry objects through the portal, but I could be wrong.
That said, rendering twice could not be done in Minecraft with just command blocks. In theory a mod could do it, but it'd require heavy modification of the lwgl code. In practice, that might not be feasible. (not familiar enough with the code to say)

In the first Portal game, the portals were only renders which used a camera that was placed at the other portal and moved around depending on where the player was to simulate the correct view.
In Portal 2 they did the same thing as in Portal but also rendered a small "bubble" of space around the other side of the portal.
This is why in Portal 2 you can pick a cube up that is on the other side of a portal, but in Portal you cannot.
