It's because the layers of celluloid aren't quite transparent, so things which are under fewer layers look lighter. Also they'd probably be painted by different painters, so the colours might not match.
Also, the backgrounds were usually painted with a lot of detail, but the moving parts would need to be painted tens or hundreds of times, so they'd reduce the detail to make it easier to keep consistent.
