Blocks does not remove correctly when you break it using a tool with Unbreaking Enchantment.

Tools with Unbreaking Enchantment affects the breaking blocks when it destroy fast enough. The block will return time-to-time when you break it. Try to destroy stones using pickaxe with unbreaking and haste.
