Bad Frezzing for 3 seconds often

the game randomly freezes for 3 seconds then goes back to normal this usually happens every 3 minutes or 5 minutes sometimes even every 20 seconds. I tried playing java and it did not freeze at all so it cant be my computer i dont believe.
