Old world corruption

My old world map has gotten smaller, and has deleted structures. Animals can still go into the deleted areas. When I go into the deleted area (which looks like the sky), the mountain is see through. Any ideas on how I can fix this issue? I've worked really hard on this map, and to see it glitching out makes me pretty sad.
