Items get deleted when the inventory is full and player closes a crafting bench.

When a user has items on the crafting bench, and they close it, if they have enough free inventory space, the items will be returned to their inventory. However, if the user has some free space, but an insufficient amount, every object on the bench will cease to exist. Expected behavior would be to drop the overflow on the ground or to have nothing happen.

This is also true with inventory crafting.

I believe this relates directly to MC-122000.
