Fill command issue

Basically I made this mock minigame server using command blocks to teleport around. I'm my build battle game, i rely on command blocks to clear the space out. Prior to 1.2 it worked fine, but for whatever reason the command block counts airblocks now when I empty the space for building. I know I could make it smaller but that would be annoying to do.
