nothing grows over the cloud level

Above the cloud level (e.g. 20-30 blocks above the clouds) nothing grows. Neither grass nor trees nor crops. Even leaves without wood won't disappear. If I use bone flour, then the plants are growing. It seems that there are no automatic block updates...

I've tried to disable "beautiful skies", but this doesn't fix the problem.
