bad omen not applying when killing captain

I am on a realm and a survival and bad omen effect isn't applying when you kill a captain, after multiple testing and troubleshooting we came to the conclusion that it's something to do with the world itself as it works on old worlds/newly created world's etc. the bug renders farms useless and makes thing like totems impossible to acquire.
