Items in my chest have randomly disappeared

I got back to my house from a visit from the deep dark and I went to pit my apples away. I have my chest sorted so it's very easy to she when it is gone. The disappearance ranged from a saddle, to a lead, to just berries. Worried I'll lose more things I've decided to log off for the day. Sorry if this has already been made I tried looking.
