Bedrock layer chunks disappear when loading up world

When I load up my offline singleplayer superflat survival world, where I've cleared a large area of dirt down to bedrock layer, some chunks of the bedrock don't load, leaving large holes to fall through.

I believe it's a bug with saving the world, because I copy my world each time I save and exit, and the holes appear in both the main world and the copy.
