Basically, I've bred villagers for trading purposes and have about 15 or so, and when they go to bed they slide on the ground and phase through a wall never to be seen again

So basically like the description says I've bred villagers and they disappear exiting and saving works until they start to go to bed I just figured this out I've personally seen them phase through a wall. They make a splash animation and the poof.
