Gates that connect to cobblestone walls are lower than gates that connect to regular blocks.

Steps to duplicate
1. Place down 2 gates side by side
2. Place a cobblestone or mossy cobblestone wall on the left side of the left gate.
3. Place a cobblestone or any other full sized block on the right side of the right gate.
Conclusion
The left gate is lower than the right gate.
