Losing damaged tools when adding enchanted books through anvil use

I had a diamond pickaxe with the durability less than half and nearly on the verge of breaking. I wanted to add an efficiency II book which I just made to combine the enchants but when I tried to drag the tool out of it slot is disappeared.
