Nether chunks displaying random blocks and chunks missing

During the entering of the nether, the chunks were missing and random blocks were displayed, such as pig spawners and iron ore, this made travelling in the nether useless. It doesn't seem to effect the over world but renders the nether useless. I would like to note this was on a vanilla minecraft server.
