Blocks in the world seem to be transparent

Rain is coming through the ground even though I am at least 40 blocks down and when I create a map of the world there is a pattern of what appears to be transparent blocks or something. As you can see in the map with water there is a specific pattern in the water where the blocks don't seem to show up. I tried updating the water and it turned back to normal on the map.
