Chunks are being replaced by new chunks every time I log in

This has happened twice now, the first one being harmless as it didn't touch any of my builds. A chunk from about 100 blocks away was duplicated and now appeared twice but about 100 blocks away. I didn't think much of it until this morning when I logged in and many more chunks have been duplicated, and a couple of them destroying some things that took days to build.
