Villagers glitch into blocks and die when I come through from the Nether

I have a Nether portal near my villager breeder, and I have a small 5x5 pit dug out near it for excess villagers that I'm about to transport for an iron farm. Whenever I come through from the Nether to the breeder area, a villager randomly gets stuck in a block, suffocates, and dies.
