Inventory UI Slots Not Lining Up

The inventory UI boxes do not line up correctly with the visual slots. It has been like this since 1.10 in both creative and survival mode. Crafting benches, furnaces, etc. are all fine. Changing the size of the window or the GUI scale does not fix it.
