Flowing Water Disappears on build templates

When placing blocks on top of flowing water on a build plate water drains and disappears permanently. 

The example I had was that I was trying to build farming land. Once the build template top layer is covered more than 80% with course dirt ( or any block type) , the water drains out and does not return.
